I run Mantis and WordPress together a lot.I know what you're talking about with the prefixes, and I believe that the two applications can co-exist without conflict. However, I choose to separate the databases.

An attack on one can compromise the other. Information posted to one would not be in the other, and thus, there is a possibility of exposing data across applications that otherwise cannot happen. Why take the chance?

Updates or plugins for one application might affect the other. For example, code intended to scan the database for malware or optimizations.

I understand that it seems convenient to put everything in one place, but it's not sound in a technical or business sense. That's just my opinion.
