Hi,
A couple of months ago I did exactly what you want to do. I don't run Windows, so I have no idea how much of the process is similar, but it worked fine for me on Linux. I also did a server migration at the same time too!
My advice is to do a mysqldump of your mantis database and store it away ...

I am by no means an expert on the matter, but a couple of months ago I did exactly what you are planning on doing.
The steps I took were:
stop apache
stop mysql
mysqldump the mantis database
copy /var/www/mantis to the new server
copy the database dump to the new server
copy relevant apache ...
