Problem altering columns

I just upgraded my release to the latest 1.2 that you can download from the website. I had two issues.

1. During the upgrade I copied the config_inc.php to the new folder as per the instructions. When I had completed the upgrade all of the config values I had changed were back to their defaults. I looked in the config file and the only lines in there were the 4 database lines. So the step of copying the config_inc.php was pointless. It was easily fixed by recopying all of the custimozed lines to the bottom of the file. Nothing lost.

2. I am not trying to get my custom columns back in 'View Issues'. It is obvious the config_values for this no longer apply. I went to Manage where I can change this information.
2a. In the list of the available columns 'target_version' is not listed.
2b. When you do anything on this page and click on 'Update Columns - Global' button I get 'Application Error 700 - Project '0' not found.'

3. Alot of the config options from the default_inc.php are not carryin over. I am looking in the new config defaults file (with all the examples) and they all appear to be the same.
Example: $g_show_queries_count = OFF; is not being recognized.

Found my answer by searching long and hard.

For 2b/3: For some reason the bottom half of my config file was being completely ignored. I removed all of the comment lines and it seemed to start working again.
